For a 2.5D model there's only one Z coordinate for any given X - Y point. If the desired result is a 2D plan (Orthophoto), looking vertically down on the scanned area then this is the quickest and the most efficient way of processing your photos.
For a 3D model an X - Y point can have any number of Z points above or below it. This results in a smoother and less quantised looking model. Such models, however, are much more complex and consume significantly more time to process.
